Why not just use ldap as your login authentication on linux? It can work similarly to nis. This sounds like active directory stuff...

This may be a little late but you can use perl to do this the

Net::LDAPS module will make secure connections and just use the Net::LDAP::Entry object to insert you data from linux to windows.

Since this will include passwords being transfered, it MUST be secure ldap.
