Absolutely! I'm guessing you rejumpered the drives to make the second drive the primary. I'd recommend using grub as your boot loader. You can install it in the MBR of the drive that has Windows on it, rejumper the drives, and simply change /etc/mtab to reflect the new state of the world. Grub is nice, in that it allows you to tweak your boot "ini" file during the boot process in case you made a mistake.
