I've got a workaround to the problem. dvd::rip can successfully encode the problematic episodes. Still wish I knew a solution with mencoder rather than having to learn the various encoding options of another program. Quoting dulsi@identicalsoftware.com:

Too many audio packets in the buffer: (4096 in 8257533 bytes). Maybe you are playing a non-interleaved stream/file or the codec failed? For AVI files, try to force non-interleaved mode with the -ni option.
I've found various suggestions on fixing it (ac3_fixed instead of ac3, various combinations of -mc and -ofs). None of the fixes worked.
